Turn on an arbitrary signal layer, place a fill (or WHATEVER type of object that you want to get rid of) on that unused layer, deselect all, export all fills to a spreadsheet, change the layers of all of the phantoms to the unused layer, then update the PCB file from the spreadsheet (File >> update). Go back to that layer on the PCB window, select everything on the layer, and delete it. Close the other spreadsheet, then export to spread again to make sure that the phantom objects are indeed gone. YAY!
