You can design even multilayer pcb with Protel 99se and,if you wish to use autorouter then you got to generate netlist from schematic & pass the information in pcb.I don't have protel 99...but am using protel V2.8 for Pcb & schematic V3.2
You can define if the component is going to be in top layer or bottom layer.
It is advisable not to use autoruter as it's not efficient in any software.
