PADS2000 for DOS is the best PCB design tools for large scale digital board because of it's flexible manual route. I once use it for PC motherboard manual routing at MSI. But only SiS6326 AGP card can be used for this software.

If you are designing mediam or small system, protel is ok, but not suitable for large board.
