Several things. There is a lot of radiant heating from the molten surace so heating can be a problem (though gold is a good IR reflector). There are also soft X-rays produced by the bombardment by high energy electrons. Both can affect the polymer. Also in electron beam evaporation a negative charge can be developed on an insulating surface that then accelerates ions formed by electron-atom collision. These high energy ions can then affect the adhesion (or cause sputtering). This latter effect will be more evident in the center and less around the edges where the surface charge can leak-off.
